The CVT presumably has an identical gear ratio available to the manual, so the lack of top speed is due to the CVT's inefficiency. Top speed is governed by air resistance which is a square law, so an 8% drop in top speed means about a 16% drop in horsepower.
Considering that the 4.10 ratio with 30 inch tires is more gear than you need. If you had a 3.73 ratio and converted from the stock size to a 37 you would need a 4.30 ratio to be at the exact capability that you had with 3.73. With 4.10s the Wrangler has too short of a first gear with the manual.
